While this book may be a bit outdated in that it only covers up to MVS/ESA, I am running MVS 3.8j on Hercules, and found this book to be quite helpful. It give a pretty good description of the hardware behind the mainframe, such as Processor Complexes, DASD, and IO Channels, as well as the software internals such as the Nucleus, JES2/JES3, and the common built in utilities such as IEBGENER.
